To make life easy, just render two versions - one low rez version with a Solid + Checkboard Effect and the other, your normal HiRez version.
BTW, when rendering to QT's Animation CODEC, ensure you are not rendering to the legacy Animation CODEC that supports compression keyframes - Adobe has announced they will drop support for such QTs in the very near future.

Subject: [AE] Playing Back Video with Transparent BG
AE Movies I've rendered with transparent backgrounds always playback in a Quicktime Player with a solid background. The transparency is there -- I can put it back into AE and see the checkerboard background -- you just can't see it during playback in a player. I've seen movies that can be played back in QT where the background is transparent retaining that distinctive checkerboard effect. How is that achieved? Am i missing something in my settings? I'm rendering out with RGB+ Alpha, Millions + colors, Straight Unmatted, 16 and 32 bit, in a slew of codecs and formats, to no avail. What am I missing?
