My first suspicion is corrupted footage.  If you have Digital Rebellion’s Corrupt Clip Finder, run that.

If not… You could try closing the project, quarantining the media, and then open the project with the media off-line.  Is it faster?  If so, Search and Destroy: Relink the media one or a few clips at a time and see if adding media back mucks up the works.  If so, you can probably narrow it down.

If that turns out to be the issue, transcode the problem clip into another codec.  Or, perhaps Collect and transcode the project in Pr to an intraframe codec.  My experience is they are less prone to corruption than varieties of MPEG.
